Microwave the item for 75% of the suggested time.
Take it out of the microwave, hold it at both ends, and shake it so the hot filling on each end mixes with the colder filling in the middle.
Put it back in the microwave and cook for the remaining time. (Or just cook it in the oven for the remaining time to add a little extra crispiness.)
This method was designed for everyone's favorite microwavable treat, the hot pocket, but should be applicable to anything. Obviously you're not going to shake up a pizza roll, but if you've got any filled microwavable item this trick should work great.
